I am new to mac - It seems every remote desktop software I try, does not pass certain hotkeys. Namley the ones for switching desktops right/left and the hotkey for mission control or spotlight. I have lots of desktops/full screen apps, and the quickest way I have found to navigate through them remotely is to open mission control from an icon (which is slow when you are in full screen and the menu bar, and dock are hidden)

Is there any remote desktop software that will work for this? Or could I set different/additional hotkeys that might work remotely?

One of the great features of Mac is the systemwide hotkey configuration. You can for example map any menu command (in the menu bar, at the top of the screen) an application has to a hotkey of your liking. And you can also override all of the existing hotkeys. Take a look at System Preferences -> Keyboard -> Hotkeys.
