So i am working with a lot of drives around 5-6, well thats a lot for me atleast. But the thing is i have backups on there (Before time machine) so its just Users, library, applications etc copied in there manually. Therefore it shows in the "Open with" and its annoying since i see for example when I'm trying to open an audio file

iTunes 4.01
iTunes 5.06
iTunes 7.1
iTunes 7.6
iTunes 8.0
iTunes 9.5
iTunes 10.0
iTunes 10.3
iTunes 10.7
iTunes 11

And it goes on with a bunch off different drives, how can do so that it only recognizes my files in /Applications/ ?

Try turning Spotlight off on those external volumes and see that takes them off the list.
