Is there anyway I can remove an application icon from the dock, even when the app is open? This particular app has an icon on the menu bar and I don't need it to be on both.
 
Not really. Not that I know of anyway.

I know what you mean. I don't need Last.fm in my dock and menubar
 
It would be best to check the apps preferences. I have a weather app that can be in either the dock, menu bar, or both.
 
Hey, I suggest DockDodger.

Simply download and unzip it. Open it, and it will tell you to drag whatever app you don't want to show up on your dock, into the DockDodger window. Enter your password. Quit the app you chose (if it's open), and open it again.
The Dock icon should be gone. :)

Dockless also works well. Same basic concept as the other app mentioned, except you pick the app from a list.
