I have a Mac Pro with the standard configuration along with AppleCare. My question is simply does removing the RAM that came with my machine all together and putting in new RAM(ie removing the 2x512 set and replacing it with two sets of 2GB) void my applecare in anyway?

Nope, as long as you don't break your machine in doing so.

It's generally a good idea to hold onto the Apple-branded RAM in case you have problems with your machine. Being able to pop it back in and verify that a problem is not being caused by your third-party RAM can save you a lot of headaches with Apple.
