Replaced MBP HD with Seagate Momentus 500 gb 7200rmp, but slow boot agai

I replaced my MBP hd a few months ago and noticed fast boot up times and FireFox opened pretty much instantly. BUT the boot time and FireFox starting up have gone back to before, where its taking a minute or so to open. I am only using 100 GB of the 500 GB. Is there something that I can do to scan if something is wrong?
