I am currently using a jailbroken iphone 3G if I want to upgade to the 3GS will they be able to transfer all my data from my old phone to my new iphone in store?
 
That is done thru itunes.
Every time you sync your iphone itunes creates a backup of it and then when you get a new iphone you can restore from back thru itunes and have all your stuff back like texts, email account, contacts etc... on the new iphone.
That does not restore JB items installed like themes and other addons.
 
I understand that.

I guess my question is will can they make a backup in store and transfer to my iphone in store so I can leave with an already set iphone.
 
Plus you will w2ant to restore to a clean version of the OS without the jailbreak. If they know it was jailbroken, they may refuse to service it.
