I bought Jailbroken iPhone 5 on 6.1.2. How do I clear the phone to 'start fresh' without losing the jailbreak? (deleting all downloaded apps, cydia tweaks, etc.)

I don't want to screw anything up or lose the jailbreak.

Also, if the response is just "delete everything manually," could you please direct me to a list of default Cydia apps/tweaks so I don't delete something important.

With the evasi0n jailbreak, the following packages are installed by default with Cydia:

you can uninstall everything except those (remember to change your "user" to developer to see everything)
