I restored my iPod touch in iTunes, but used a backup that I made while the iPod was jailbroken. Is the jailbreak still on it?

No, but parts of it are. Thus, Apple will be able to tell it had been jailbroken.

Restore, but set it up as a new iPod.

It should not hurt anything on the iPod or computer.
