I'm going to install El Capitan into my MacBook Pro, a fresh installation and no upgrade from the existing Yosemite.
I have both Time Machine backup and Carbon Copy Cloner image and my scope is restore Apple MAIL:
all messages, contacts and my 5 mail accounts settings (Yahoo, Gmail, ...)
I'm using POP3 service so every message is completely downloaded.

What do you suggest me to restore it?
 
Before you upgrade, export all folders from Apple Mail. You can use Apple's Mailbox > Export mailbox... option but if you have a lot of folders this can be tiresome. You can use Emailchemy to export as .mbox file to make this a quick easy process.

After you do your clean install, simply import the exported data into Mail. It will show up under an Import folder. Drag out to sort correctly. Messages in default folders (Inbox, Drafts, Sent, Trash, Junk) can be moved back to the default folders or saved under import or archived.
