Yes, but they are downloaded from the App Store on your device, so it takes a lot longer than it used to when the .ipa was just transferred from iTunes. Additionally, if the app is no longer on the App Store (Apple pulled it), it won't redownload.

Yes, it will download the most current version directly from the App Store. Then iTunes will restore the data associated with the app.
