To anyone that messed up their System partition which is needed to boot into windows, if your boot loader is messed up: windows has its own Startup Repair utility which is accessible through the windows 7 install DVD. I also read that performing the Repair multiple times (I did it 3 times) could have better results.

So if you can no longer boot into Windows, definitely give it a shot. The catch: once the repair has done its thing, you still can't boot into windows because your Mac doesn't recognize the "fixed" partition. Solution: download a custom bootloader such as rEFIt (or the newer rEFInd) which you can burn to CD-R and boot into the fixed partition which finishes the repair and afterwards I could successfully continue to boot into Windows again. Yay.
