Restoring iPhone 4 (VERY simple question, I promise)

I need to RESTORE my iPhone, and Im currently at work. I have a feeling this will work, but before I do so, I'd like to get some input.

--> Im curious if I restore my iPhone on my work PC thru iTunes, and get the 4.0.1 firmware, then when I plug the iPhone back into my iMac, will I be able to apply my backup that I have within itunes?

Im aware that when I do plug my iPhone back into my iMac, I will get a popup basically telling me it will remove all Apps currently on the iPhone, in order to sync the apps on my iMac to the iPhone. Yes? No? Am I crazy?

The reason I am doing this is because I want a re-fresh of the device, and I also want to get the 4.0.1 firmware on my iPhone as soon as possible before the next firmware comes out, which will fix the jailbreakme.com Jailbreak and other PDA loop hole-thingy-ma-jigs and possibly hault all Jailbreak methods for the time being.
