I've done a factory reset on my iPhone, and had backed up before doing the reset. I thought the messages would be saved in iCloud, but upon resetting my phone, I see the messages are blank.

I still have the messages when I go to Messages on my MBP.

Is there any way I can restore the messages to my iPhone?
 
Did everything else get restored from iCloud aside from messages? Did you select the option to restore from iCloud when you were finishing the initial setup after the restore?
 
What else gets restored? My photos are fine.

Yeah, I clicked restore from backup, which was the iCloud backup.

Is there any way to restore them now I've setup the phone again?
 
you have done a reset? they wont appear, UNLESS you restore your iPhone from a backup. Which In that case they will all appear up to time of the backup.
