On Lion, if I boot into the recovery partition, and select to reinstall Mac OSX clean, and then I restore to a Time Machine backup, will this process do anything to my Boot Camp partition?

No, just make sure to click on your Macintosh HD, not your real drive. Btw make sure to back up your Boot Camp partition just in case ;) (Optional)
 
I did a resin tall last night from the Lion recovery partition. I did not have to restore from time machine. It reinstalled Lion and kept all my data intact. I did have to run the software update again to re-update iTunes. I also had to reinstall Xmarks, but other than that, I did not have to restore anything.
