I am about to to a fresh format and reinstall of my imac. Once I have got a clean slate and up and running, If I simply sync my phone will I loose all my apps? What do I have to do in order not loose my apps?

Backup your iMac with external harddrive. Preferbly using time machine.
 
If you bought all of your apps and still use that Apple account, then you are fine. Thanks to the new iCloud stuff in iTunes, you simply can redownload the apps if they don't download off of the iPhone when you sync to the computer. (One way to do this is to wipe the computer, plug in the iPhone, go to iTunes and go File>Transfer Purchases, then get them off of the iPhone before wiping the iPhone as well.)

Not all at. When you connect your iPhone to iTunes after a fresh OS install. It will simply ask you if you want to transfer all the apps back to iTunes and will do a backup of your phone. As long as your not doing a fresh OS install on both your iMac & iPhone at the same time, you shouldn't worry.
