Reverse scrolling works for me - when I'm using the trackpad.

But there are moments I just can't get around using a mouse. And when scrolling with a mouse, it all suddenly doesn't feel so natural anymore. Is there a way to make Lion automatically switch between reverse and normal scrolling when I plug in a mouse?
 
No. If you uncheck natural scrolling for a mouse, the trackpad automatically loses that setting as well.
 
This is my only gripe with Lion.

I have gotten used to the new scrolling with the track pad. But there are some programs (Cinema 4D for instance) where I just cannot get on with the trackpad so I go back to the mouse. But then the scroll when is all messed up.

I could switch permanently to the old method of scrolling but then in Safari when you do the two finger swipe to go back, it is reversed.

It really needs to have independent settings.
 
The only solution at the moment is to use a third-party mouse driver like USB Overdrive or Steermouse. Hopefully Apple will address this issue in an update.
