Will cloning between two SSD's, one with TRIM enabled and the other with Sandforce cause issues? Will the Terminal command for TRIM mess with Sandforce in any way?

That won't cause a problem at all.
There were some issues with TRIM on older Sandforce firmware versions, but it sees too have been all worked out. There is no reason you cannot use TRIM with a Sandforce drive now.
