I have my Time Machine backups on one partition of a USB drive. I need to reformat the drive to have only one partition. Is there any way I can save those backups and have them still work? Could I transfer them to another drive temporarily and then back to the reformatted drive?

Yes. Use Disk Utility to copy an image of your current TM partition (source) to another disk (destination). Check to make sure TM works with the new drive, then format the old one and use Disk Utility to copy the image back again.
