So, yesterday, I got my iPhone 6s Plus replaced because of a battery issue. My battery is better now, but I've come across another issue: the brightness. When I first got the phone I didn't notice it, but then I did some late night surfing and I noticed my brightness was off. On my old phone I would typically be in between 1/2-3/4 on the brightness bar, but I have to be all way on 100% just to get a decent brightness. I was wondering if AppleCare could cover this, even with a replaced iPhone?

The replacement iPhone 6s+ that you got was likely a refurb. And yes, if there's a problem with the brightness you should be able to get that taken care of under Apple care.
