Ive had my logic board and screen replaced on my mbpr and it still has a flicker. It happens about 1-2 times a day. The entire display flashes in a quick instance, similar to a strobe light and usually when Im moving the mouse. Could this issue exist within my time machine backup that my macbook is running from?
 
Anything's possible.

Call Apple. Sounds to me like a backlight issue, or a flaky connector. In any case, the machine is under warranty, so let Apple make you happy.

I told apple, I took it to them several times. They replaced the logic board once and the lcd twice.

That leaves some strange software issue. It happens; these are complex machines. You might try a clean install, restoring only your own files but reinstalling everything else from scratch. It's not as big a process as it sounds if you have the installers handy. Might fix the problem. Might not. But it sounds as though the software is the last item to be touched, so it's time to touch it.
