So I work remotely.

I use macs, and need to run windows for manuals that are on disk.

I'm about to pull the trigger on the 13MBP and was wondering. which is going to be faster to run windows. class 6 SD, or a Usb flash drive?
 
Class 6 means at least 6MB/s

If I remember correctly, USB is good for about 15-20MB/s despite it's rating for 60MBps.

In my experience, a USB hard-drive/flash drive is faster than an SD card, but I'm not sure what "class" the cards I use are.

USB flash drives can be faster, but be certain to choose a fast one. A bad USB drive will be too slow. In the general, the ones listed OK for Windows ReadyBoost will be good.
 
It might be hard to get Windows to boot from a USB flash drive or SD card. It is not normally supported (at least in XP), but you might be able to find some kind of hack that works. Also, you might have trouble getting the EFI (the equivalent of PC BIOS for Macs) to show the USB drive, in which case rEFIt might help.
