Do we have any controls that will tell the drive to sleep when it can? it seems like the second HDD is always spinning.

I already set the options in "energy saver" to sleep when possible, but the drives still spin even when I am not using them.

I have an X25M in the main slot, and a Seagate MomentusXT in the optibay adapter.

Swap the locations around. Sleep when possible could have problems with the SSD.

I believe that the opti bays shock protection is not as good as the stock location actually intended for a HDD. SSD is obviously not effected by shock.
 
having it spin all the time when the machine is on is okay. You can always Eject it when you're not going to be using it and mount it back when u need it.

how do you mount it back in when you need it?
 
What do you have stored on the second drive? The computer might be accessing it. Having spotlight ignore the drive helps also.
