Can you set Safari to open all links (not just from external programs) in a new tab (as opposed to a new window)? I know about command click but it would be nice to have this done automatically.
 
Yes. Open Safari and go to Preferences. There, click on the "general" tab and it is the last option where it says "open links..."

I have that but it only works for external programs (reread my OP). How do you get it to automatically open new links from Safari in a new tab (just by clicking)?
