I know this can be done on a per file basis by right clicking, going into "Open with" then selecting "Other..." then picking the app and selecting "Always Open With." However, this method only seems to work with individual files. Is there a way to apply this across the entire system?

you need to go to the "get info" menu item under file. From that you can select the program that opens that file type globally by pressing the "change all" button after you select the program you want to use.
