I'm waiting on the official release of OS X Yosemite, however, wanted to set up a Boot Camp partition prior to clean installing Yosemite when it comes out.

If I set up Boot Camp right now then clean install Yosemite over my mavericks partition, but leave the Boot Camp untouched...will it work? Will everything still be functional?

My assumption is that the two partitions (OS X and Boot Camp) run individually without any dependence on each other once they are set up.

Any replies greatly appreciated.
 
The partitions are completely separate. OSX can't even write to NTFS, and the bootcamp drivers for windows make HFS+ partitions read-only. So, the two partitions never interact.

So, to answer your question, you can alter either partition however you want, but it won't affect the other partition at all.
