Setting up Itunes on 2nd pc for 2nd iphone

I set up a 2nd itunes account to sync with my old iphone3G -has existing apps (wifes phone now) but when I went to sync from her machine --the application gave an indication it would be replace all existing apps (on 3g) with apps in new itunes library (none)?

How do I KEEP Existing apps on 3G phone & contacts when I sync with NEW/cloned 2nd itunes service?
