Hi,

I am currently writing my thesis and would like to have two Time machine back ups. However, when I make one Time machine backup then setup a new one the first hard-drive is no longer registered as a time machine backup. But, I can still go through my backups as usual. It just won't let me add to it.

So, is it possible to setup two time machine backups?
 
Not to my knowledge, but you can use third party software and schedule your Time Machine drive to be backed up to another drive periodically.
 
I would consider using dropbox as well and saving your thesis to the dropbox folder...then you can back that folder up as well with time machine...
