There are various shadows and overlays. I have a brief tutorial on removing these here: http://www.hackthatphone.com/4x/themes_with_winterboard_section20.html
That is a WinterBoard guide. You could just directly replace the images I note in that guide to fix them. I'd play it safe and rename the original files so you can restore them.
