Itunes is set to automatically backup files everytime I connect it to the computer. However, since jailbreaking, I always cancel the syncing/automatic backup, thinking it will mess things up for a future restore (when I unjailbreak and update to 4.2, for example).

Is this not the case? Is it safe to backup.. and just let Itunes do its thang?

It's safe. I back up my jailbroken iPhone everyday. No worries:D
