I cloned my iMac to an external harddrive. And yesterday I booted into the external harddrive to perform some tasks. After I was finished, I realized I didn't know how to properly shut down.... So I just shut down the computer by clicking "shut down."

Should there have been a special procedure before shutting down? (ie, ejecting the external drive)

You did it correctly. You were booted from the external HD, so the proper way to shut down was to select shut down from the menu, just as you did.

You wouldn't have been able to eject the external drive before shutdown since it was the boot volume.
 
Aha. Thanks for the replies. Was worried since the external drive made some noise as the iMac shut down.
