Sierra - iBooks - all disappeared from iCloud

After upgrading to Sierra, all of my iBooks have disappeared from iCloud. Meaning, they are on my MacBook but none are showing up on my iPad or iPhone. They used to be there and the Collections are still there but not the books.

I go to list view on my MacBook and the iCloud icon is blank for them all.

I note these are all books I manually loaded as DRM-free eBooks and PDFs.

Anyone know how to get them back synced to iCloud?
