I have a couple of 720p,1080p, and a couple DVD movies ripped which I'm guessing would be 480i? Either way I'm looking for some suggestions on Handbrake settings that will give me the smallest possible file size for my .mp4's without looking like crap. Does anyone have any suggestions? I do want to keep them at a quality that there won't be huge pixel's floating around.

The new handbrake, the updated ATV preset.
You may want to reduce the "constant quality" slider with HD content to achieve smaller file sizes. That said, I have used it at 59% with 720p movies and gotten really good results.
