Smart Mailboxes Gone

When I upgraded to El Capitan from Yosemite, Mail updated as well, but now all my Smart Mailboxes are gone and moreover if I try and re-create the Smart Mailbox none (or just one) of the emails which should comprise them are not included.

Is there anything I can do to get them back?
