Can you give us a link to the product you're using? Sounds interesting...

It's most likely your third party controller. I've got an original SNES controller and RetroZone's USB Super RetroPort (freaking love it) and it works perfectly in SNES9x in OS X. RetroZone even warns you not to use third party knockoffs.
