So now that the 16GB 3G is phased out -what about warranty replacement?

Subject says it all. Own Applecare, 1 1/2 years remaining, on my 16GB 3G. Seeing as that they tend to replace, rather than fix, what happens down the road if I need a replacment? (Already had one a month ago due to a faulty screen).

16GB will be kept in stock for replacements only maybe?

It will be there.
They still are doing replacements of EDGE iPhones in the stores.
