What a pain in the butt - just did a software upgrade on my ipad and all my folders are gone & the apps are all jumbled up. I have hundreds of apps and they are now in a complete mess. This has happened before on my ipod, I am not going to upgrade my software anymore - Apple you are a pain in the ass!

Do a restore from backup... it should bring back your folders

Was the iPad jailbroken prior to software upgrade? If so, I think that may be the culprit.
 
Been there, done that, first thing I tried, no folders restored
Is iTunes on your computer screwed up? I've upgraded my iPhones and iPads tons of times and have never had my folders magically disappear after an upgrade, or a restore not put everything back precisely how it was when it was backed up. :confused:

If iTunes is screwed up it doesn't look like it, seems normal, no problems other than the one mentioned

That's weird. I guess Apple really hates you since only time I've noticed folder messing up was after I jailbroke my iPhone and installed hacks that messed with folders and dock.
 
Happened to me several times when upgrading. The fix is always the same. Force a restore, choose a backup - recent if no sync and backup performed after screw up, older if need be.
 
Just re-restore and choose an older back where you know the folders are intact.

Even thought I backed it up numerous times it only shows the last backup prior to the software install which is the one I used
 
It happened to me once but nothing to do with the software update.
When I got my new iPhone back, restored everything but not the apps position :( So I have to arrange them and put them into folders. I can feel your pain bro. The iOS 5 with iCloud backup, they better be more stable.

PS: I restore it from backup quite a few times, that was just very unfortunate.
 
it's happened to me before too, did a second restore with the same backup and it came out fine, everything was back to normal.
it doesn't make sense and when i was in the apple store and asked about it they said they've never seen that...
 
This is happening to me right now on my new iPhone 4S.

It's really pissing me off, I canceled and restored from backup and it's still happening.

EDIT: Restoring from backup multiple times after letting it sync all the apps fixes it.
