OK. So I had this serious problem after saving all my third party installed folders onto my computer and then restoring my iPhone 3G S. I copied the folders back to the User/Applications folder and rebooted my iPhone. all the icons were there and I could click on them, but the application would load and quickly (half a second) close back to the main screen.
I did many tests and asked this questions on many forums and finally found the solution myself. The reason, if not one of them, this is happening, is because the file/folder PERMISSIONS have changed after we copied the files and folders back onto the iPhone!
That is the cause and reason why things stop working!
If you are like me and do not want to re-install all 1000 IPA files as it will take forever, and simply want to copy all the apps installations folders back to User/Applications, you will need to fix all the files and folders permission.
I tried looking for an easy to use app to do this right on the iPhone, but did not find any.
Another solution is well known is to connect to your iPhone via the OpenSSH method. You can use the WinSCP client to do so. Find your iPhone's WiFi IP address in the Settings > Wi-Fi section and connect to it using the client. The username is root and the password by default is alpine.
Locate your User/Applications folder, then right click on it and select the "Properties" option at the bottom of the menu. Either change all the files and folders permission (check the recursive box) to 0775 or 0777. Both permissions will work.
If you have a lot of applications to reset the permissions, this may take a while as the operation is done between your SSH client and the iPhone remotely/wirelessly. Do this when you go to bed and in the morning the correct permissions will be applied to all.
