Some dock icons not right after Migration Assistant

I completed Migration Assistant from my 2009 MBP to my MBPR, and things mostly went ok.

But some dock icons aren't showing up correctly. Once the app is open, the icon displays correctly. But when not open, it goes back to the wrong state.

I have tried removing the icons and reinserting them from applications, and that didn't help.

*Adium: the icon shows the bird with its eyes open.
*Justinmind: icon shows a white square around it when it should be transparent.
