Some of the Albums are no longer complete and several songs are missing.

I use to have my Library in an external Hard Disk, and a few weeks ago I upgraded the internal hard disk of my Mac so I can copy the full library to the new internal Hard Drive.
I have always kept the Copy to iTunes Library any new item, and maintaning the folders organized checkmarks.

I simply reseted iTunes to have the default user folder to create the iTunes Media folder under my main user.
Then I copied the Music folder to this new Library via the Finder.
After the copy was finished I started to look for my Music and realized that there were songs missing. I thought they were missing because they didn't copy from the external to the internal hard drive, but when trying to get them from the external hard drive they are simply gone. So I realized that this might had happened sometime ago, went back to the back up I have and they are also in the same condition = several songs are missing.

Have anyone of you experience something like this?
A lot of songs missing from your Library = Albums no longer complete.

What could have caused this?
How to avoid it?

I do have my CDs to re-build the Library but I am seriously considering to use something else instead of iTunes to manage my collection.
