My father has a bose cinemate II connected via optical to his TV, and the AppleTV 4 connected to the TV via hdmi. I noticed right away that the sound is much flatter than what he is getting when viewing cable television. Anyone know if there a preferred audio setting he should use on the Apple TV? Currently set to auto.

how is the cable box connected to the Bose?

you can try setting the dolby digital on the aTV to "on", it's in the audio video settings.

a lot of times TVs don't pass surround out through the optical, only stereo.
