I'm going from 1 iPod touch to 2 iPhone 4s's, one each for me and my wife. While I know we can't both use the apps at the same time, I'm wondering if I can sync some of the apps on her phone, and others on mine? Is it possible to set up two phones on the same apple ID?

Why can't you both use the apps at the same time? Your license includes the right to use a purchased app on 5 devices sync'd to a computer that is authorized with the Apple ID the apps are tied to.
 
I didn't think I'd be able to do that with apps tho...

Actually I think the 5 device limit is just for media, apps are allowed on all devices you own. Too lazy to look it up just now but pretty sure that's correct.
 
I have three devices and I do this. The only thing that sucks is keeping specific apps to a specific device. I have not found a way to do this.

What's so hard about it?
Plug iPhone in for the first time, name it "Doofenshmirtz's iPhone"
Plug iPad in for the first time, name it "Doofenshmirtz's iPad"
Plug another iPhone in, name it "Phineas' iPhone"
Yada, yada "Ferb's iPhone"

They get listed under devices on iTunes when they are plugged into the computer, plug it in, wait for the device to show up, click on it, and then go in and decide what sync's to that device, wash and repeat with the others.
