I just moved Time Machine folder from old external HDD to new external HDD.

Now if i search for instance 'neofinder', it lists neofinder from correct location in Apps folder but also multiple times from Time Machine backups.

Before moving TM, my Spotlight privacy list in System Preferences was empty and it found neofinder only once.

I don't want to add TM folder to Spotlight privacy list because some times it's nice to be able search TM folder too.

You can limit your searches (as opposed to indexing) in Spotlight searches. It's easiest to do when using a Finder window open to the volume you wanna search, but there are other ways. I use HoudahSpot, which makes it really easy, but you can limit the scope of Spotlight searches in a variety of ways.
