I have lots of files and folders that when I search for them, often they do not show up. I just tried searching "idea" and nothing showed up, though I changed it to "ideas" and files and folders displayed. Shouldn't it display results for "idea" if the file and folders were named "ideas?"

Try re-indexing your drive:

Spotlight: How to re-index folders or volumes​

If that fails to index, enter the following command in Terminal:

sudo mdutil -i on "/Volumes/your drive name"​

1. Any idea why it may not be properly indexing the drive?
2. Are there any potential issues with re-indexing the drive? Can it do any damage?

No, it cannot harm anything to re-index the drive. There are many reasons why re-indexing might become necessary in certain situations.
