I'm using a jailbroken iPhone 4 and having some problems with the Springboard. When I respring, apps seem to forget the spot they were in last. For example, in Twitter, it always reverts to the same spot in the Mentions page for one of my accounts. This is more of just a hassle than a problem, but I do have a significant problem with the Clock.app and Due. Clock.app forgets the alarms that I've set since it's selected state. In Due, it forgets new reminders that I've set and convinces the old one (at least 24hrs old) starts going off again.

Any ideas?

As for the clock app - have you been playing around with the file system changing any access rights (the chmod command) ? I'd say that either way - you're looking at a restore, set up as new and don't revert to an old backup

Haven't been messing with the file system at all, and I tried a factory reset and restore. Do you think it woudl have something to do with Backgrounder or Multifl0w?
