After installing a new internal drive in my macbook, whenever I launch my computer, a folder with a question mark appears for about a second and then it changes to the apple logo. Why? Is this normal? Also, when I shut it down it takes about 10 seconds longer than usual and I end up seeing the spinning dial thing (not the beach ball) until it finally turns off. Is this normal as well? Here's the HD I bought

You have changed the startup disk. Yes, I know it's on the same bus etc but it's a different disk. You need to re-select it in the Startup Disk in System Preferences.
