I'm a bit of a noob when it comes to this stuff, but can someone explain the following:

When I click on changes in cydia, I have six things that need updates and then there's a massive list of new items listed below the six things. PROBLEM: when I use the search function, the things in the "new items" list don't show up in the search results. WHY?

Also, when I try to update the six items, I get an error that says "http://apt.modmyi.com host unreachable"

What does this mean? This also seems to be the source of an error message that holds up cydia when I open it.

Modmyi repo is been having some issues today, just give it a break for now and try again later. everything is fine, the server is just unreachable at the moment.

I've been getting this error message that pops up every time I load cydia talking about it though. For weeks.

The message on startup says:

Error: Refreshing Data

Failed to fetch http://repo.smxy.org/cydia/apt/ ./Release.gpg NetDB: Open nodename nor servname provided, or not known

Failed to fetch http://repo.smxy.org/cydia/apt/ ./Packages.gz NetDB: Open nodename nor servname provided, or not known

...and there are four others that are similar like those...

Edit: I should note that I tried using SSH and that worked for the first time I logged into cydia, but then all of the errors came back.

The first error you reported on the OP was jsut the host being down ( i just tried it and it is back up)..these new error i've seen them when there is a typo on the repo.

Take a look a this thread and Edit the cydia.list file using SSH (or nay file explorer) to erase the bad repor (in your case repo.smxy.org...)

Nice. I used iFile to navigate to some folder and deleted the smxy thing. Works perfectly now. Thanks man.
