Strange space below dock icons on 3G (OS4)

I searched and couldn't find anything about this issue. I gave my wife my old 3G, which I upgraded to OS4. I recently noticed that there is about a 1/2 inch empty space below her dock icons. The rest of the icons appear to be a bit squished as well. I don't know if this is recent or if it's been there the whole time and I just didn't notice.

Winterboard is not installed, although I did install Bosspaper. Disabling Bosspaper doesn't fix it, so I'm not sure what the cause is. Has anyone seen this before? Any ideas on how to fix it?

Well. I also have this issue...
Iphone 3GS FW 4.0.1
Jailbroken and Winterboard installed

Just been fooling around with some Winterboard themes:
disabled "transparent dock" and it disappeared....
