I woke up my mini, hit restart, and this window appeared. Never seen this before, and I can't find any reference in Google. And nothing in App Store/Updates...

Looks suspicious. Could be malware or a javascript window masquerading as a legit installer. Open activity monitor and see what processes are running.
 
System Preferences>App Store> Uncheck "Install System data files and security updates"

I'm guessing what you witness was a background install of "System data files" but I could be wrong.

Aha, that should be it. It showed up because I've tried to restart. It's kinda strange, we don't what they're improving/fixing.
 
I had the same thing on my 2010 Mac Air running Mavericks. Also, Finder was acting weird at the time. If I clicked on a directory it would open but show no files inside. Anyone have any ideas??? I use this machine for work so it's critical for me.
