Ok, so I'm at step 3, listed here

I've installed the firmware and phone rebooted. I'm at the screen that asks to "set up your phone". Do I "set up as a new iPhone" or "Restore from the backup of..."

I'm guessing to restore, as to not lose data, but wanted to make sure.

Sounds like the phone is in restore mode instead of DFU mode.

I just did this like an hour ago.

Turn off the phone
Run redsn0w
Choose the ipsw from ~/Library/iTunes/iPhone Software Updates
After the package builds, follow the instructions to put the phone in DFU mode. When it goes into DFU mode, it'll automatically continue the jailbreak.

I didn't have to perform any restore or sync at all. The only reason this might happen is if you missed DFU mode or your phone doesn't already have 4.3.1 on it and you're looking to update first.

If you updated, yes, you want to restore from backup. If not, the phone will be set up as a new device.
