Do you mean the folders are on your computer's desktop? To save anything for later use, including surviving a wipe/restore process, just copy them off to iCloud, Google Drive, Dropbox, other online storage, an external drive, a NAS, a thumb drive or another removable media device. That's pretty much the definition of "backup".

Did you buy a new MacBook, or are you just "resetting" the old one?

The best way to "save your setup exactly as it is" is to download either CarbonCopyCloner or SuperDuper, and use either one to create a bootable cloned backup of your computer "as it is now".

The backup will "look and feel" EXACTLY like the internal drive.

CCC and SD are free to download and try for 30 days.

Alternative, very easy way to back up the desktop is to use something like a USB flashdrive. Then, open your home folder, and copy the "Desktop" folder to the flashdrive.

You haven't told us what version of the OS you're using, but the best way to do an OS install (in my opinion) is to do it from a USB flashdrive installer that you can create with "Boot Buddy", "DiskMaker X", or "Install disk creator"...
